The Godfather 2, Empire Strikes Back, Dark Knight, Scary Movie 2. I can't really think of any others. EDIT: Just looked at my avatar and remembered that I prefer Clerks 2 to 1. Also Prisoner of Azkaban blows the first two harry potter and all the other harry potter movies out of the water. Thinking of Harry Potter brings me to Lord of the Rings and so I must say Return of the King.

This. Something about X-Men 1 seemed off to me. I liked S-Man 1, though. 2 was far better in every way. I think I still enjoyed Spider-Man 1 way better, X-men was really good but I can see where you're coming from.
Batman Begins, to me, was just an okay movie. I enjoyed it, but I wouldn't rank it in my top movie list, nor would I put it in the top comic book or superhero movies. The Dark Knight, on the other hand, is at the very top of my top movie list.
Whether or not they're better than the original films is purely an opinion, but these are probably among the list of best movie sequels ever created: The Godfather II, Terminator 2 and Toy Story 2.
Samurai II: Duel at Ichijoji Temple is my favorite in the Samurai trilogy. I thought Terminator 2 was horrible compared to Terminator. I enjoyed it a lot but the original was much better for its darker and grittier of a tone it set off....
