Comfortably Numb by Pink Floyd played live on the P.U.L.S.E. tour in 94', this version just slaughters the original.
Mr Big - Daddy, Brother, Lover, Little Boy
Annihilator - Wicked Mystic
At The Gates - Raped By The Light of Christ

i just get that feel...........
Off the top of my head, only this http://www.youtube.com/watch?v=FOyHPzKh9GA.
I don't love the album version, but to be fair I listened to this one first.
Two Step - Dave Matthews Band
Do You Feel Like We Do - Peter Frampton
Bleeding the Orchid - Smashing Pumpkins (The Zeitgeist album was awful but there are good live performances with the backup vocals. Very surprised they never released a live album of it
One of the best jam sessions I've had the pleasure of listening to.

Avenged Sevenfold- Critical Acclaim
Primordialous
I have heard fantastic things about Avenged's live shows. Very sad that I never got to see them when The Rev was alive or even when Portnoy was with them....
As for live perfomances I think are awesome:
Stevie Ray Vaughan-Texas Flood (This perfomance is absolutely Godly. BTW he adds like a whole 3 minutes to the song in the live version and it's amazing!)
Nirvana-The Man Who Sold the World (Their entire unplugged performance is legendary. Such a great concert!)
Muse-Knights of Cydonia (In general Muse is just an INCREDIBLY good live band.)
GWAR-Zombies March (Seriously the most INSANE band to see live. Was at this very concert in the vid and it was the most insane show I have EVER been to!)
Dead Kennedy's-Pull My Strings (Kinda cheating here as there isn't a studio version, but this is possibly my fav live perfomance ever so I have to mention it. Really though, with the whole backstory surrounding this one and only time they performed the song, a studio version couldn't DREAM of topping this performance. Probably one of the most punk things ever!)
Muse-Knights of Cydonia (In general Muse is just an INCREDIBLY good live band.)
LostProphetFLCL
Everybody says this but when I saw them I was a little disappointed. Their music translates well to a live show and they had cool lazzzzzers but something about the whole show just seemed robotic and lacking personality.
Still liked it though and they're definitely a better live band than on record

I feel like the band might have been having some problems with inspiration or something after Black Holes and Revelations. I have seen some live footage of them post The Resistance and it wasn't nearly as impressive as footage from the concert I posted.
