Ever since I downloaded Firefox I get loads of Pop-ups, whats the deal?

Even with the inbuilt blocker ticked by default they keep coming.

This never happened with IE8 so whats going on?

Maybe you have a virus. Do a scan with something like adaware or spybot. I've been using Firefox for years and almost never get pop ups. Also, I would reccomend Adblock plus to remove most ads from pages.
