2001: a space oddessy, Alien/Aliens, Blade Runner, the orginal Star Wars and one of my personal favorites the orginal War of the Worlds from 1953 :)
Too many great Sci-Fi films to just say one:
Star Wars IV, V, VI
Star Trek 2
Alien and Aliens
Blade Runner
War of the Worlds (the original)
Invasion of the Body Snatchers (the original)

I actually prefer the 1970s body snatchers remake with Donald Sutherland, it had a much better ending.
First of all, Brazil is better than 12 Monkeys.12 Monkeys is terry gilliams best film and Blade Runner is ridley scotts best film. Both are equally intelligent and brilliant sci fi films that have not been matched. Also only Return of the Jedi is overrated.

Second of all....well, I fixed the second issue.
This is rather interesting. Normally, whenever there is a "Greatest XY"-Thread, you'll get tons of different replies.
But with "Best SciFi movie ever", it's nice to see almost everybody agree on Alien(suspense/horror SciFi), Aliens(action-orientated SciFi), BladeRunner (FilmNoir SciFi) and one or more of the StarWars-Movies (Actionadventure SciFi).

Did you ever see 2010? i never saw it but it looked interesting. I doubt it can match the original though.
It isn't great, but it's interesting. Worthwhile for fans of 2001, but it's pretty ordinary in comparison to the original. Second of all....well, I fixed the second issue.
Brazil and 12 monkeys are tied for me, I just picked 12 monkeys today since my favorite sci fi films change all the time:P I never saw the huge appeal of the star wars films, sure they are fun and have great effects and characters but before I saw the star wars I heard from everyone how its the best sci fi series ever. After I watched it all i could think was "Wait what that was it?" not saying it was bad at all, I find them very entertaining but not much beyond that. "

Entertain is exactly what they were supposed to do. Nobody ever pretended they were deep (though there is some level of depth in the "Light-side, dark-side" deal...nothing particularly original, but it does add to the characterization). Star Wars is simply a great piece of storytelling.I can dig storytelling for its own sake, and the first two Star Wars films are model examples of how to create a universe and characters and run with it.

But I'd be happy to be stuck with any of the following as my one film:
Planet of the Apes (1968 , Aelita, Alien (1979), Soylent Green, Forbidden Planet, Blade Runner, Metropolis (1927), or A Clockwork Orange.
Say, I just realized no one has mentioned Tarkovsky's Stalker (which I prefer to Solaris).
I'm not surprised no one has mentioned it, but if you haven't seen it, then go kill yourself. Or go see it. Whichever is more convenient.

yeah. i just got through watching all of them in the correct order and i actually like the first three a little bit better now to the point where i would like them to remake the originals later on to fill in on some of the plot holes in episoded 4, 5 and 6. not sure why. i used to hate the first ones. your perception changes when you watch them in order.
