Sure, he's a bad individual, but he works alongside the main character (even if he's good), so he's an anti-hero of sorts rather than a villain.

He IS, however, the most awesome robot ever.

My first thought was Cyborg from the Superman comics. I read the Death and Life of Superman by Roger Stern and he was the main villian in the last half so he's the first to pop out to me.
