Hmm... For single player, I'm gonna roll with Half Life and FEAR.
For MP, Counter-strike probably takes the cake.

Yeah, interesting you guys are talking about Duke 3D. I've actually been playing it the last couple of days using the free High Resolution Pack update. Doesn't look too shabby...for a game from 1996, runs on Vista no probs (I've tried 32 and 64-bit) and you can even play it coop :D

I played TFC for years which was a HL mod
Shadow Warrior had great humor, great action, and awesome weapons...
Duke Nukem 3d rocked and also got me into my first map making and had the best deathmatch...

Quake 1. It started the true multiplayer FPS experience.And mod making at large. Hell I remember upgrading my 28.8 bps modem to a 33 and going "holy cow Im gaming like lightning now! No one will stop me!"
Also I liked the Rise of the Triad comment. A solid classic there. (triple rocket launcher)

I loved Duke Nukem 3d, But have never heard of "Rise of the Triad"
I enjoyed and am still enjoying that Battlefeild series a lot.
As for Halo, even though I don't think it was the best FPS ever... becasue I could play with my friends on it everyday, I have definatly spent the most time on that game.
Hard to choose just one because there are many, so I'll make a short list of some Favorites....
I'd also include Max Payne if it wasn't a 3rd person shooter......... 8)
