Hideo made me cry @ the end of MGS4!!, it was unlike any game experience i ever had. been following snake sinds operation intrude, and after all this time i kinda feel like family :p. especially when all this bad stuff happens to snake in all these nostalgic places with all these nostalgic characters, you accually feel like you know these people very well.
the whole series as a package makes for the (cinematicly) best told story in a videogame EVER period

On the PC, System Shock 2 - easy. While the scenario itself isn't super duper original (aliens + rampant AI), the characters and writing and voice acting are all superb. There's a great twist, too... and while it's fairly predictable, it happens in such a perfect way.
Including non-PC games, I'd have to say Silent Hill (the original only, not its crappy sequels). The presentation is extremely poor, but the story itself is absolutely spectacular - extremely intelligent and very emotional.
I don't know which game had the best storyline. My favorites though are Deus Ex and Starcraft.
EDIT: And Morrowind. I love Morrowind's story.
oh yeah and (in any particular order),
Final Fantasy (all of them, and i mean ALL of them)

Sheesh, FINALLY someone mentioned the best storyline in gaming - Half-Life 2. George Orwell could have written it (Well, he kind of did, but if you can't System Shock as original than you can count HL 2.) Seriously though, my favorite video game story ever.
RPG - 1. Planescape: Torment 2. Witcher
Adventure - 1. Indiana Jones and the Fate of Atlantis, 2. The Longest Journey
FPS or Hybrid - 1. Thief 2: The Metal Age, 2. Deus Ex
Strategy - 1. Age of Mythology, 2. Rise of Legends
Notable Mention - Freelancer, System Shock 2, No One Lives Forever 2, Syberia

Shodan, though I agree with SS2, Silent Hill 2 also had a very good storyline. To me it has a rather emotional twist to it, and it's good enough for me to say it's even better than the first one.

I do actually agree with you on that shalashanka (except for it being better). Silent Hill 2 has a great story, but I overanalysed (I played it right after the first game so I was in a very analytical mindset) and I figured out a lot of the story. I mean, the first enemy alone (the straightjacket guy) clearly represents illness and possibly insanity... from there it was pretty straightforward.
My problem with SH2 is that, at least for me, it doesn't have any horror elements at all - it just didn't have anything that made the first game so frightening. Possibly because I played it on a PC and had quicksave. Anyway, point taken - the second game does have a great story.
But the third is ass! And the fourth? Eugh! The SH series reminds me of the Alien series quite a lot. 1 and 2 are great and unique, then 3 is a mediocre remake of 1 and 4 is a mediocre remake of 2.
Baldur's Gate I & II- Sheer epic scale.
Starcraft and Broodwar - For spanning multiple races and dealing with delicate subjects/morals etc. Great character-gallery with tremendous personality. (crosses fingers for SC2!)
Half Life 2 - Such an emotional story. Wasn't into the story of the OC, but EP1 and 2 totally won me over (must have EP3!)
Prey - Somehow I really like how the story unfolded and how it towards the end delt with morals ethic of modern man (spiritual/technological). It was cheesy at times, but I still loved it.
Grim Fandango - Dios Mio!
Monkey Island 1, 2 and 3 - Guybrush, Elaine and LeChuck are some of the most memorable videogame-charecters ever. Also, the series has some excellent and witty dialogue.
Max payne 1 & 2 - I don't think any other games have left me wanting more (and more and more). Possibly the only 2 games ever that have made me want to come back for more constantly.

Planescape: Torment had a very interesting story. The strange world added a lot to the story as well. Too bad there were no other games made in the same world.Herrick
yeah. too bad, and probably never will be, see how NWN2 barely holds its ground as classical CRPG these days?
anyway, BG2 has some references to the planes (and an interesting weapon related to Torment). And there's a NPC mod, the character is from the plane. in addition to many well written dialogues concerning the planes, we actaully get to go to Torment maps to do the NPC guest. wonderful fans and mods we have in BG community^^

Barely? NWN2 vanilla was a dieaster in story, gameplay, and performance :x
