Dual gpus tend to get microstuttering, I however never notice it. I have a hd3870x2(which is known to microstutter a lot) crossfired with a hd3870. I never notice it. However, please DO NOT turn on vsync in a game and make sure tripple buffering is disabled. If you have those enabled then even I can tell something is horrendously wrong.

Check to ensure any virus protection software is not set to actively scan files on use... and that no processes are utilizing your HD periodically. The usual causes for such are lack of RAM, page file space on HD; viruses or other processes overusing HD; or virus scanners scanning texture files and such that the game is calling up.

Are you sure it happens in all games? It shouldn't be very noticeable at a high fps like 80+

This Microsoft support article has tips to perform a clean boot to prevent background programs from interfering with play:

http://support.microsoft.com/?scid=kb;en-us;331796

It describes how to use a clean boot to start your Microsoft Windows XP computer sothat Microsoft Windows loads only basic devices and services when it starts.

Normally when you use your computer several programs start automatically and run in the background.

These programs may include third-party antivirus programs and system utility programs that may interfere with the game play.

When you perform a clean boot, you prevent these programs from starting automatically.

Warning: disconnect all network connections (DSL/Cable modems)before doing this clean boot, because clean boot shuts down antivirus and firewalls. (so, obviously, you wouldn't use clean boot to run massive multiplayer online games like Guild Wars or other online games; only for offline games like Oblivion, etc...)
