the current best fantasy TBS is Disciple III (some annoying bugs but a great game nonetheless).
a while back, King's Bounty: the Legend and expansion, Armoured Princess are more RPG than strategy but its combat is turn-base grid.
RTS side, well, Warcraft 3 for sure; then there are Dragonshard and Spellforce games.
Do any of them match the scale of Total war games? I mean the depth of management, diplomacy and war.gigatrainer
you should've mentioned Total War since it's a TBS-RTS hybrid. Combat is real-time, and the turn base part works more like Empire management = Civilizations.
King Arthur the Wargame is very much like Total War, but it's half fantasy, half historical.
Real-time side, you could try Majesty 2.

So does King Aurthur have it in it to match TW games? I love TW games but I couldn't find one flavoured in fantasy.Despite its current controversy:
Elemental: War of Magic
It's a turn-based game, similar to the Civilization titles, only you have city management and RPG-ish heroes that you take on quests, etc. Very interesting mesh of the turn-based/RPG genres.
If you don't mind slightly older games, the Age of Wonders games are good. (1998-2003: Age of Wonders, Age of Wonders 2, Age of Wonders Shadow Magic). They are turn-based strategy with some city building, RPG elements (you get heroes with items, stats, etc), tactical combat (city sieges and battles where you control units and their abilities) and strategy (massing and positioning forces on an overland map).
All of them have extensive campaigns and I know at least one has a random scenario generator - I think the last one.
There is also Master of Magic available on GoG which is sort of the precursor: I've never played it though so can't say much about it.
RTS side there is of course the Age of Mythology games and Warcraft 3.

Another fantasy Total War styIe game is Warhammer: Mark of Chaos. But Arthur is better than MoC.
