I can't speak for the games the OP mentioned, but FRAPS doesn't limit anything I have to 60FPS. I set all my Source games to 75FPS (no VSync), and other games I will either leave VSync on or turn it off as I deem necessary. Depends on how hard that game is on my rig.
If you're not aware of VSync and what it does, read up. If you are using an LCD and most games are limited to exactly 60FPS, VSync is likely your cause in those. As for other games being limited to a higher frame rate, either those games really have an FPS cap that is higher than your monitor or they don't, and/or what you're getting is just the best your machine can do on the graphics settings you've chosen.
EDIT: I'm not talking about recording games, since the OP didn't mention that particular feature of FRAPS. I mostly just use it to keep an eye on my FPS.
