while most games that have hilarious writing/scenario have been mentioned, i'm surprised no one's mentioned worms so far - it's utterly hilarious to play with friends, especially when you're all amateur - spend as much time getting caught in a rope bounce then flying off into the water, or 'nading your own worms as actually killing the enemy
i don't think any single thing, not even monty python's flying circus or i'm alan partirdge or brass eye has ever made me laugh as hard as playing worms with a couple friends has

I would say the Monkey Island series and Sam & Max. Also Serious Sam: The Second Encounter was great ("didnt I kick your ass two rooms ago???")

Funniest game I have ever played. Although...maybe the fact I was like 10 years old at the time played a big part in that :P
Space Quest series was also pretty funny.
Currently I am finding Sam & Max minis to be also pretty good.
Duke Nukem was pretty funny, but that's just because he ripped off Bruce Campbell all the time. Fallout was freaking hilarious though. from the pictures that went along with the perks and stuff to the little description window while you are playing that spouted things like: "the bullet rattles around in the rat's skull for a while, making several unhealthy noises."
The old Hitchikers' Guide to the Galaxy text-based game was great also, if you're into that kind of thing.
You know...thinking about these old greats makes me wonder why there are no games with this kind of humor released anymore.
I know there is a new LSL (goes to college or something)...but it didn't really look that great. The new Sam and Max is funny...but they really can't touch the old Sierra adventure games great humour.

I blame the limitations of new technology... as in new technology is limiting games. Why try to make brilliant scripts when new fangled graphics can carry an unoriginal game? Why make tons of hilarious or creative dialogue when you can only record so much voice acted speech (in combo with awesome graphics: I realize that many great games, eg. Sam & Max, Monkey Island, some of the Space Quest games, had full voice acting. See Oblivion for my point.)? Why spend time on the villain and hero backstories and personality when you could make realistic physics and water to make eyes bleed?

And though Ive never payed them, I hear the Leisure Suit Larry games were quite funny.

Man, you are depressing the hell out of me cuz youre right.
I agree with many of the people here (especially the Monkey Island series! I'll never forget the vegetarian canibals praying to the lactose intollerant volcanoe!) But didn't anyone here play Stubbs? From getting into a dance off with the chief of police to spending an entire level just trying to find a bathroom to wizz in (and where you finally end up for that matter) just killed me. Love or hate the game, gotta admit it had its moments.
 edit: I forgot to add two games for the PS2. Disgaea and Makai Kingdom. And, oh, Blasto (PS1).
Bard's Tale, Conker's Bad Fur Day would probably be the funniest ever. Cell Damage.

I forgot about Stubbs The Zombie, it was great and I would really like a sequel.
Armed and Dangerous was funny laugh-out-loud for a while. And this crew made Giants - which has some genuinely funny moments. But it's all in the cutscenes for both of these games.
And some of the repartee in the Sam and Max Episodes is worth bottling.
