I think the hardest have to be from Final Fantasy X's monster hunts. Final Fantasy VII's Weapons were also tough if you didn't know how to fight them (as in the first time that I took them on).
But if you mean specific to computers.... hmmm. I guess FFVII was on the PC as well, so that one still counts. Diablo 2 had some tough bosses, but these could generally be cut down by level grinds.
The final boss in Arx Fatalis, I think it's actually the only boss I was never able to beat.EntwineX
Ya that one was very hard too. If you still have the save file and want to try again...here is how I beat him. This is as a melee based character.
Que up fire ball spell (or scroll). Hit him with fireball from a distance, then run in and power attack once, then run away. Try and get some distance from him and deal with the demon summon. Wash and repeat until dead :P
I loved Arx Fatalis...but I gotta admit the last boss was kinda cheap.
Diablo and Durael on hell with a melee char is rather a pain in the arse, but the only boss I have never defeated is last Browser in Super Mario 64, why because I played it when it was new and then I was rather young and I haven't tried it sense then, but some day Browser will die. (Yes, I know Mario 64 is a pc game but it rather deserved a mention)

The last boss was a evil undead dude named Heinrich or something like that.Â
One of the hardest I fought was the Butcher in Diablo. I remember that it was hard because my hero was always pretty weak at that moment in the game...the only way I found to beat him was to make sure he got stuck in the stairway...then I could finish him using a bow...I know I was a coward :P
Yes, the final boss in Return to Castle Wolfenstein was very difficult.
And it took me forever to defeat the final boss in Serious Sam: The First Encounter.

The Grumple Gromit (a.k.a. Super Drunk) at the end of Bubble Bobble. Big thing in a hooded-green cloak that spewed whisky bottles at you.
Damn, I remember fighting and fighting to kill that frickin' thing! And it was so satisfying when I finally did. But wait! Then there were 100 MORE levels of Bubble Bobble, and you got to do the boss fight all over again at the end!
There are probably been other tough bosses, but that one really sticks out in my mind.Â

And I agree with Nightharvest about Serious Sam 1 with the final monster of monsters!

Well, for me it was Beowulf from Devil May Cry 3, I beated him using quite unorthodox methods, just bought a bunch of holy waters and used them until he was dead:P
Another though one was last boss in Half-Life, but at least you could do quicksave in that game...Â
For the first 30 attempts, at least, I thought that the boss(es) battle at the end of the Gate of Madness mission of Guild Wars Nightfall was rather ridiculously hard. Now that I've done it, I realise that it wasn't....but it frustrated me for a long time - I even quit the game for a few months because of it.
I was also extremely annoyed by the Twins in The Two Thrones - I didn't like the game much anyway, and being continuously killed by the bosses just made it worse.Â
