I get the same problem. Not usually 5 min in but like 20 min in and im feeling it. CS: S however i can play for hours without a problem. It's just motion sickness. If games use weapon bob in first person it gets me everytime. I find it also depends on the environments in the game. Tight spaces and fast movement produce the same result for me.
Oh and just incase you ask like the other guys my rig is an 8800GTX KO, QX6700 2.66ghz, 2gb pc6400 ram and i run everything on max at 1280x1024 (since my lcd monitor doesn't support higher)
I lost that effect long ago.. I think Doom 1 actually cured me of it. Descent 1 also had that effect.. As for modern games.. nothing seems to phase me like that.. maybe its due to riding the Rattler or Sky Screamer or even that nice little haunted house at Universal that drops like 20 stories that cured me of motion sickness back in the day.

you're running it at a good pace? hmm...
it might just be the scenery, people, and everything mish mashed together makes you a bit queasy compared to the recycled levels and similarity of CS source.
but it could also be you're screen refresh rate... or whatyever its called.
I know if my friend doesnt keep his up,he can actually see it refreshing (even when no one else can) and it bothers him.
try putting it up a bit, maybe?
I had the exact same problem just about a month ago when I first played HL2. I read up on the problem and apparently it has something to do with the field of view (FOV) in HL2.
Most FPS use a 90 degree FOV, for some reason HL2 uses 75. You can change it 90 but entering into the console in the main menu FOV 90, I can't remember if its caps or not.
It helped me a lot.
