Dr. Hanson has one of the worst cutscenes in the game after that mission... freaking 2D background and it's SO obvious, what was Blizzard thinking?
I sided with the colonists. The Protoss congratulate you on your victory anyways, I think... They weren't too pissed off.

I quite liked the 2D background, it looked painted or something. It was a really weird choice though, I'll admit that O.o And yeah, the Protoss congratulate you after you defeat them.
