This year in particular it's hard to compare apples and oranges (or orange boxes).
The shooter genre has had some killer entries including The Orange Box, Crysis, and Bioshock (I'm going to call it a shooter).
RPG's also had some great entries with MOTB,and The Witcher.
While strategy and and action had some quality entries as well the huge strides made in FPS and RPG pretty much ensure that any GOTY competition is going to be between them.
The consensus of the high-brow RPG sites like RPGCodex and RPGwatch is that The Witcher is the best thing since Planescape Torment and I'm inclined to agree with that assessment. But how do you weigh that against the fast paced multiplayer fun of TF2? Or the eye popping graphical advances of the CRY2 engine? Or the astonishingly creepy ambiance of Bioshock? In other years it has been easier because fewer titles have pushed the proverbial envelope. This year I'm just not sure how you can call and overall GOTY across all categories.
I'd say for overall awesome-ness... Crysis.
For story and unique gameplay specifically... Bioshock.
For abundance of deliciousness packed into a first-person perspective... The Orange Box. Portal is just freaking amazing. As is Half-Life 2: Ep. 2.
For addictive Online Leveling with your fellow Guild Members... Hellgate: London. The makers of Diablo know mindless and addictive.
Unreal Tournament 3 kicks some major ass, too.

I can't really say because college finals are taking up all my time and I havn't gotten too far into crysis or finished HL2 ep2.
Im at the big stalker/hunter level (last part) but never beat it.
Hopefully once I finish crysis it will be great. too bad the frames suck at high specs. for that reason I might go with the orange box. but bioshock was great too. damn STALKER even came out this year
I guess I have no idea which is best, I like many of them.
