i didnt play shadow hearts or dark cloud 2(sadly, it looks pretty good), but of the rest i liked SotC the most(even though its more of an adventure game than rpg).
While it doesn't have the most fun combat of the bunch, Persona 3 is the most original and has the most interesting narrative. Stories being arguably the most important part of an RPG.
Dark Cloud 2 is a solid choice as well, but it's a bit odd. You really have to play it for a few hours to appreciate what it has to offer, I've heard of many people coming away from it after just an hour's worth of play hating the voice acting, dungeon crawling...but if you can stick with it you'll see that it's a lot different from many RPGs.
I'm playing Shadow Hearts 2 atm and it's one of the best games I've played on PS2. The problem is that the story is a direct continuation from Shadow Hearts 1, which is not a bad game but not very good either.
Shadow of colossus is adventure that you must feel for once.BUT it only takes like 10 hours to play it and then there is nothing to do...So valkyrie maybe?
Hands down Dark Cloud 2!!! Second would be Phantasy Star Universe: Ambitions of the Illuminus even though its not in your list =/. Valkyrie Profile 2 is pretty good to. The rest are boring or just outright suck.
