Do you have the black Vita, out of curiosity? I have a white Vita and I'm sure it has some minor scratches, but they're hard to notice on its white surface. If you get them on your screen, I'd recommend buying a decent screen protector. If they're just elsewhere on the surface, you can buy different kinds of protectors to either cover them up entirely or prevent more happening. But yeah, sorry. I'm not answering your actual question because I wouldn't know. I'm curious to know myself, so maybe someone else will have a real answer.
The only thing you can really do is polish it to within an inch of its life and hope for the best. The only real way to get rid of scratches is to file/sand them flat with super fine grain sandpaper or files and then buffer them but there is a good chance on a screen you use to view things that you may cause distortion by doing that so it would be best to just leave them.
Polish will work to a small degree but if the scratch is more than literally several molecules deep it won't do much.
