I really liked fighting the Minotaur, the first Colossi in Shadow of the Colossus. Something about seeing the size of the enemies and the strategies you need to figure out for defeating the Colossi. Also, Crying Wolf in MGS4blank33oh man, if you liked the crying wolf battle in mgs4, do yourself a favor and play mgs3, even if its just for the battle with "The End" prob, the most epic battle ever in a video game... like what americahellyeah said.

i've played MGS3 and was very close to saying The End. However, what I liked about the Crying Wolf battle was the cutscene after the fight, references back to MGS and Wolf's death.
I liked the Sephiroth battle in Kingdom Hearts one better than in 2, more strategy and less button mashing.
About the MGS4 boss women. Do you get anything for draining their stamina instead of their life or vice versa?
My favorite boss fight would have to be one of the 16 collossi, since each one was pure awesomeness. I pick the dragon one cause it was so cool to use argo and run next to the dragon.

With the MGS4 BB bosses, if you destroy the Beast (the armoured suit) nonlethally, then when you defeat it (but before you fight the unsuited Beauty) you can find a miniature Doll of the character somewhere on the boss stage. If find all the dolls then when you complete the game you unlock the 'Solar Gun', an uber nonlethal gun that does massive damage to Vamp!
If you defeat the unsuited Beauty nonlethally then you unlock that boss's face camo.
Some of my favourite bosses were from Eternal Darkness on the Gamecube, specifically the Guardian underneath the final Cathedral stage (during WWI) and the final fight against Pious. After watching the Guardian stomp that monk, and then having the wall of energy behind so there's no way out, it was just such an epic fight! And when you fight Pious, as the Ancient you summoned is simultaneously battling Pious' Ancient, when it cycles through all of the characters who have succumbed to the Tome, gives a truly epic feeling to this climatic battle.
