Noob question but, considering that the ps3 exits you out of the emulation when you click out of your ps/ps2 games, is it possible to even play games that are 2 discs or more?

I've no idea what you're talking about, but I played through FFVII on the PS3 with no problems.

You can nly play the games that let you save at the disc swap screen, this incudes all finalfantasy games and excludes parasite eve for example.

The 40 gig should be able to play FFVII, it's backwards compatible with the PS1. However, it isn't backwards compatible with the PS2.
