Obviously Snake saved Meryl and Otacon got away on his own. He knows the base well enough, so it shouldn't be a problem for him. Plus you never saw the place actually get bombed anyway.

If you want the right ending for MGS1 pick MERYLE'S ending because he escapes with here and otacon stays behind to unlock the doors for them, at the end Snake asked ROY to bring otacon from the base the place has't been bombed because they called it off in the last second infact the place did't get bombed in either ending.
So if you want the right story don't give in to the torture, because saving Meryle is the right ending.
