Personally, I largely prefer the first game for it's more methodical fights. There enemies could block and dodge your attacks; while sigma 2 only certain ones dodge (which is still a step up from their NG2 counterparts). They took out the incendiary shurikens and windmill shuriken from Sigma 2, two of the most useful projectile weapons in the series (and the windmill is a fan favorite). The Howling Cannon is mostly useless outside of two bosses thanks to the long slow recovery time on it matched with the speedier enemy design.
There are a number of other design choices that irritate me to no end. Why kick me to the title screen if I get signed out of PSN while playing (intentional or not) even when I just playing the story mode offline? Why can I not pause the game during a Team Mission while playing offline? (Online I can understand, but offline is silly). In addition compared to NG2, there have been a number of enemy encounters taken out (and the remaining ones reduced in number you fight at a time). In some cases, it's for the better (no more terrible fighting over water thank you!); but in other places it wasn't needed, and leaves sections with open areas with nothing going on. Right now, I'm playing through Path of the Mentor difficulty, and bosses no longer have an extra henchman or two fighting along side of them. This has been a staple of the 3D series on higher difficulties, and there really isn't a good reason to take that out.
Regardless, Sigma 2 is still a good game, and still fun. The addition of Chapter Challenge (which is basically a new game+ mixed with chapter selection) is great. The new melee weapon Enma's Fang is basically the Dabilahro from Sigma (one of most used weapons there) but with a Izuna Drop combo. However, I still think the first game is better designed as far as enemy design and behavior, and pacing of the entire game.
