A lot of people compare Prototype with Infamous because they were released close to eachother and both gives you super powers in a sandbox game. A lot of people seem to talk a lot of trash about it saying "infamous is better" but Infamous didn't come close to what Prototype did. Lets compare a little bit of whats often discussed.
Abilities: Shoot a number of weapons, drive a number of vehicles, and use a good number of powers that are unique and alter your playstyle. A ton of upgrades. Infamous has a handful of powers, good and bad are almost the same, and upgrading them doesn't change the power much at all. Its basically a 3rd person shooter with more mobility and a tiny bit of melee.
Mobility: Getting to stop on a dime is difficult, but its a fast paced game and the city is MUCH larger than in Infamous so you will run faster, jump higher, and glide further. If Alex moved around like Cole does, then it would take forever to get through the city. He can inch his way up buildings like Cole, but because he doesn't grab onto every crack in the wall and window and wire, its not as good :P
Graphics: Infamous has better graphics than Protoype...I guess. They did the whole "graphics novel" thing for cut scenes. There's no gore, but explosions are cool. Its never been a hard task to make lightning look good though. You rarely will fight more than 4 guys at once in Infamous and they are all using either a machine gun or rocket launcher. Enemies generally look the same and its nothing creative, so its not like they were pushing the bar. Protoype has dozens of things going on all at the same time, you have fire, explosions, gore, parts are flying (from buildings, cars, people) and the character is changing via powers or consumption. Even the enemies are creative and have a lot more detail than Infamous. Yeah there's some pop-ups, but look at how much more is happening and the size of the area its in. Graphic wise, Prototype did a better job with the task they made for themselves. Infamous did great, but didn't take a very risky approach to begin with. Its Assasins Creed with super powers basically.
Replay wise Infamous can be beaten in good or bad, collect shards and call it a week. Prototype has multiple collectables, multiple side games, and collecting all power ups almost require another playthrough, which you can carry over your previous powers on btw. I've had Prototype 2 months longer than Infamous and I've still yet to get platinum. Infamous took me a week.
Don't get me wrong, Infamous was a lot of fun and I think its a great game, but its like they jumped onto a bike with training wheels and said "look how well we are doing, we did everything flawlessly!" while Prototype jumped on a dirt bike attempting some awesome tricks, but wiped out here and there. So give Prototype some slack vs Infamous, it deserves a lot more credit than what its been getting.
