As for myself, though I like the Half Life games more than the MGS games, I chose Snake because I like him as a character more than Gordan. Not by much, though.

Snake is meant to be a hero. He's an operative that carries out solo black ops. Gordan on the other hand is a scientist, not a fighter. Despite Gordan' lackluster personality he can kick some serious Combine ass, and ultimately save humanity. I choose Gordan because he's less dramatic and is the beautiful hero that no one notices.
