Since the ps3 doesn't really have any that started on the ps3 yet (U3 and Resistance 3 will be the 1st to end a trilogy on the system that started on it), I'm going to go with the Prince of Persia Sands of Time Trilogy (with Warrior Within being the best of the 3).
My favorite is probably Assassin's Creed. Xenosaga is another one I really enjoyed. Then there's Uncharted, Mass Effect, and Gears of War that have their third parts coming out, and based off the first 2 games in those series they're sure to become some of my favorite trilogies as well.
Mass Effect is probably the best for me. Unless they are making SMG3 that is..... I like Assassin's Creed to, Revelation looks promising. @brickdoctor ME3 is delayed to next year
The only completetrilogy that I can say that I enjoyed is the Metroid Prime trilogy, but this is the PS3 forums...
if inFAMOUS gets a third game, I'd pick that. Despite loving platformers as my favourite genre ever, the Sly Collection greatly dissapointed me. God of War was rather lack luster in comparison to DMC or Bayonetta, and I have a great hate for the kind of game Uncharted is... I haven't tried Resistance or Killzone, but FPSs are not my thing at all.

Anyway.. Sly is king.
AC is going to be more than a trilogy, so I don't count that. Motorstorm is a racing game series (like need for speed) so that doesn't count. and you can count the ratchet and clank future trilogy since it's basically the same thing I did for POP. I do still need to play the sly games, I'll probably get on that later this year.
I know this is blasphemy on the PS3 board, but I'd have to go with Halo (I know there's more than 3 games but the first three tied together for one complete storyline so I'd consider it a trilogy). It was close between that and GoW, but I've never had a better gaming experience than with playing through Halo CE for the first time.
On PS1, FF7, 8 and 9. Best three successive games in a series that I've played. Not a trilogy buy that's about all I've got considering I haven't played the whole series of GoW and I hated the first Assassin's Creed.
Playstation only? I'm not sure. Uncharted will more than likely get a 4th, 5th and maybe even 6th game. So it won't be a trilogy. My favorite overall is Gears of War. The best film trilogy is much easier to choose. Nothing compares to Lord of the Rings.
