Well, Blizzard makes the best CGI ever, and as such most of their games have awesome intros...

Actually, Warhammer 40,000 Dawn of War had a intro better than any other game I can think of... Even Blizzard games.

Baten Kaitos

Not necessarily the best, but definitely one of my favorites. IMO both Baten Kaitos games are the most underappreciated RPGs of last generation. Execellent gameplay, good stories, some of the best plot twists, and a killer soundtrack.
