Metroid. Looking back, I can't quite wrap my head around the idea of a dot-matrix Gameboy game (Metroid II) being scary, but somehow - with all of the sounds and ambience - it WAS!

Newbs.  Darkseed.  You know you're in for a good time when right at the start, you get a huge alien parasite put into your brain and you have to solve the game before it emerges.

The Zerg, and the Strogg arn't really a parasite. They just fuse machinery onto the human or alien body.

Las Plagas. All of the parasites there were too sci fi to be thought about seriously.
