I choose "Legend of Zelda Overworld Theme", also "Saria's Song" from Ocarina of Time (that is my favorite song in Ocarina of Time) "Those that Fight Further"
There is a game coming out, Alliance: The Silent War.... It has classical music, but it fits really well into the theme of the game. and they use music that cooresponds with the time period and geographical region the game takes place in, so its sounds really nice.
I think the best "theme song" for a game goes to MGS2/3.
Don't think it's the best piece of music in a video game, however.

I'm kinda in the same void as you. The best track from a VG, IMO, funnily enought is from DMC2. Honorable mentions to LocoRoco, Ridge Racer, FFVII/VIII, Zelda MM, Burnout and Chrono Trigger.
How could I forget? :o Endless challenge is still embedded in my head. GX is one of the hardest games I've ever played but the themes for each stage kept me playing it.
