Meeting the Flood (unexpectedly) for the first time on Halo 1 was creepy. It they came from nowhere. Max Payne also had some pretty disturbing moments too.EsYuGee

Indeed, many parts of Portal were creepy because you didn't know whether to laugh or be scared. Especially the shrine to the Companion Cube.
I also found parts of the Half-Life series quite creepy, such as the giant fish boss in HL1, and the way the zombies scream in HL2. It sounds like they're still alive under the headcrabs and they know what's going on.

halo 1 when i first saw the big infected elite in the room where you find jenkins helmet i almost peed in my pants
in gears of war when you would go into the refinery and you see that room full of dead bodies with blood everywhere
