Black is for PC, orange is for Consoles.  No difference I believe, just the name and color.

HL2 does look dated after EP: 1, HDR added much more than I thought.  I'm sure that a download or Steam update will come eventually though.

Black Box for me. I see no point in gettin the Orange Box, as I already have Half-Life 2 and Episode One. >_>
