It's a hard pick really. I LOOOOOOOVE the SNES, and I LOOOOOOOVE the Dreamcast. Nintendo 64 is a close 3rd place.
So I'm going to list both. It's my list, so I can do whatever I want! :P
Dreamcast:
I know this list is sad, but regardless it's still one of my all time favorite systems. I still have yet to actually play through games like Skies of Arcadia (it's winking at me atm), Shenmue (I played about 4 hours, and thought it was fun, but my PC is like a magnet to me), and Jet Grind Radio. A few other noteworthy games I like would be House of the Dead 2, Typing of the Dead (this is ultra fun), Crazy Taxi series, and Street Fighter III: Third Strike. I would just love to get some great arcade sticks for the system someday, and set up a Dreamcast in it's own special place in my own house someday. Maybe transform it into an arcade cabinet because man that system has some amazing arcade games on it.
For the SNES my favorite games would be
I have a few games on this system on my "to play" list as well. I would love to try out FF6 to see if it's good as basically all other Final Fantasies I think are bad, I am not a big Castlevania fan but Super Castlevania IV has great music. There's a few others I can't think of now. Some other noteworthy games I love on the SNES would be Mickey Mania, Super Metroid (though I'm not a big Metroid fan), and Super Mario Kart. My Super Nintendo has probably collected the most years of my life from any console.
The PS2.

I luckily found Soul Blazer for $5 (at another shop it was $50, and it was $30-$35 everywhere I went online), but I didn't find it all that good. I mean the combat was just meh imo. You could almost stand at a portal, and just repeatedly hit the attack button. You could easily exploit the traveling patterns of the enemies, so it wasn't really a challenge.
I wish it was a bit deeper. I would never have imagined it being on someone's "Top Games of the SNES" list. I do wish to play the rest of that series of games though. ActRaiser is part of my top 5.

It mostly has to do with nastalgia. It was IIRC my first RPG. I still love it dispite its flaws.
It being a spiritual sequel to Actraiser also helps.

Also at the time of getting the xbox I lived in a developing country where finding a legit copy of any software was basically impossible. Basically putting in a disk of a a once modded console beats working with cracks (not promoting anything, just the way of life, literally no piracy control existed in that country so there were quite literally no real copies of music, games, pc software, anything on a disk...)It's hard to choose, it would be easier to choos within a gen, but overall? IMO the best systems ever were the Genesis, SNES, Dreamcast, PS2 and PS3

MGS2 is one of my favorite games of all time, but I find it odd being on a "best games for Xbox" list considering how broken the controls were w/out pressure sensitivity. The horrible slowdown killed some parts as well. One of those games that is best played on a PS2.
Nice list though. Replace MGS2 and Jade Empire with Oddworld Strangers Wrath and Ninja Gaiden Black and that would be my list.

The first 3 on your list, I completely agree with, and it's good to see FFVIII above FFVII for once... FFVII is brilliant, but I myself just prefer things in FFVIII a little more.

The Dreamcast deserved far more success than it achieved. If Sega hadn't screwed up so badly with the Saturn, annoying retailers and 3rd parties along the way, I really think the DC could have been special!

That's when I was most into JRPGs and loved Secret of Mana, Lufia, Earthbound, ChronoTrigger. Thought Shadowrun was awesome. I spent alot of time on A Link to the Past, Super Street Fighter 2 Turbo Championship Edition, all the Mario games and Super Star Wars games... I spent way too much time on that system.
The original Xbox comes in a close second.
