MGS3: Snake Eater when you fight 'The End'. I think that's his name, the really old sniper. That fight is epic if you're on a hard difficulty.
It's hard to argue with shaodw of the colossus. So i'll say pretty much the entire game has the best boss fights ever.
Some of my favourites:
Seven Force: Gunstar Heroes
Malus: Shadow of the Colossus
Hiruko: Shinobi (PS2)
Geese Howard: Real Bout - Garou Densetsu
Anubis: Zone of the Enders
Amelissan the Black-hearted: Baldur's Gate II: Throne of Bhaal
Psycho Mantis: Metal Gear Solid
Devil Hand: God Hand
Alma from Ninja Gaiden (Xbox) was pretty good on the highest difficulty. The only thing that frustrated me on it was some camera issues and the fact you could just run from pillars (should have required rolljumping imo).
Sephiroth was lame. The music was pretty good but really, who can claim an RPG battle to be their most epic video game encounter ever? Zomg W-Summon KOTR, mime, mime, gg. Or better, Omnislash, Triangle, Traingle, Mime, gg.

Very hard, but very fun as well. Probably the hardest boss fight ever for me, it was quite satisfying when I first beat her.

The vast majority of boss fights in every game ever require some form of repetition.

took for ever!! 4hr boss fight ftl (keep in mind i don't use strategy guides so i had to figure out how to find him by myself)

If your characters were on low health you'd be sitting there, waiting, for what seems like eternity, wondering which ones were going to die and which where going to survive. In the end it was super boring.

He was a letdown, but Ganon from OoT is perhaps to most memorable. Just seeing him come bursting out from the ash as that wierd thing was intense. Too bad the actual fight was easier than his human form. Or even like, the second boss. :|
