Gameboys also had the special ability of not needing to be hooked up to a TV.
That said, obviously the Gamecube did.
Also, this is old news. I know sites are posting this because of CES, but Iwata talked about this a couple months ago.

Nintendo even showed a non-3D version of it at one of their E3 events. Well I think it was E3, it was so long ago, and I assume it wasn't 3D because no one mentioned it was, but then I don't think we ever got to see it actually turned on from what I can remember.

The Wii, the Xbox 360 and the PS3 can all do 3D but Sony hyped it up so much on the PS3 that your average gamer (Who doesn't live on websites like this) has no clue that any other console can do 3D which leads to the incorrect belief that only the PS3 is capable of it.
EDIT: The PS3 also was not the first to even do it but again Sony hype/PR led to a lot of people(Who don't live on websites like this) to believe it was the first to do it.

Wow I used to come home after school playing my Gamecube and GBA SP, never had a clue they had built in 3D capabilitespoorfamzNintendo even experimented with a glasses-less 3D display for the Gamecube, but the technology was too expensive at the time for Nintendo to do anything with it. Similarly, they had a working prototype of a 3D GameBoy Advance, but the resolution was too low for it to produce a convincing 3D effect. People think the 3DS is a radical new idea, but Nintendo has been building up to it for over a decade.
