Halo 3: ODST had a wonderful, noir-like atmosphere during the open-world sections.
Final Fantasy XIII had a very confined, claustrophobic atmosphere in Cocoon and when landing in Gran Pulse there was this sudden rush of freedom as the entire world opened up before you.
Eternal Sonata was very dreamlike and unique.
Tales of Vesperia through its characters and world helped to create one of the most believable worlds.
Lost Odyssey really struck a chordwith the 1,000 Years of Dreams sequences.
Dead Space locked in with a very oppressive atmosphere in the Ishimura.
BioShock, despite being a boring shooter, had one of the most unique and interesting worlds to explore.
Mirror's Edge really drew me and helped paint an almost dystopian feel during the whole game.
STALKER Shadow of Chernobyl I only played for a few hours so far, but that game oozes atmosphere from the moment it starts.
In no particular order...
NieR - Whilst the graphics are hardly par, the music, story and unusual characters and locales made the game really atmospheric. Nothing is what it seems, which you find out when you play it through another couple of times. I've never played anything like it before, it's a rather mature JRPG and one which was quite underrated. I'd never play it again though, it's so depressing.
Red Dead Redemption - The environments were awesome, R* did a really good job in terms of character development and making the world feel real. Most people will disregard RDR because it's a 'horrible mainstream title played by the masses and it's really boring because everything is the same' but I completely disagree.
Quick mention to Bioshock too, whilst I didn't really play that much of it, the atmosphere was excellent, probably the best out of the three I've mentioned. The problem I had with it was that I thought the gameplay was pretty dated and dull as I played it a couple of months ago. But yeah, the atmosphere was amazing; the bit at the start when the door closes on you really ****s me up :P

It was a great game but I didn't feel it was atmospherically great. They nailed the artisitc design and it was a tenically impressive game but by no means did I ever feel like I was immersed in the experience or on a ship and I mad an effort to play this game with head phones in complete darkness by myself.
Metroid Prime Trilogy and Bioshock.
I would probably say S.T.A.L.K.E.R. series but I didn't play it because when I try to play it them they freeze and kick me out when I try to start a new game.
i recently played neir by square enix and i have to say despite playing like an out dated hack an slasher with terrible structure the music in combination with the environments created such a believable world it buts most current gen shovelware to shame. unfortuantly i cannot overlook bad gameplay and took it back but they nailed it in terms of atmosphere. no joke

For me it is without question Silent Hill Shattered Memories. Holy cow did that game suck me in. Granted not a typically "scary" SH game but one hell of an experience. felt so much like I was actually in that creepy town, walking through the snow and cold with my flashlight looking for clue to my daughter. the best voice acting I've ever heard and potentially my favorite story ever in a game. The mood and ambience created by using your flashlight and walking around town at night was very disturbing. I IMPLORE everybody here to please please play it. It's wonderful.

Oh what that looks really good.
Yeah it's really good, albeit hard (harder than Demon's Souls, that's for sure) but it's really good. Like Demon's Souls it's slow but you can choose where to slice your weapon with the analog stick. Limbs are cut off due to where you cut them, for example:
For some enemies cutting off their head is the fastest way of ending the fight (but it's harder than arms)
You can disarm enemies by cutting off the arms that hold weapons
Different enemies have different things you can cut off/not cut off, some survive certain amputations some don't.
Another great thing about the game is how it has no music. Personally I think it really adds to the atmosphere you only hear moving of grass, enemies screeching, the environment not a soundtrack. It also has guns instead of bow and arrows, but like a survival horror game ammo is in short supply, plus they're harder to use than melee weapons.
The game doesn't tell you where to go, it starts off linear but branches out into a larger dungeon that doesn't tell you where to go. Everything is just wonderfully created, "imo".
The game is very English friendly too, it was going to come over but Sony neglected it due to graphics.
