I'm not sure innovative fit the bill, but some unique games I like include;
I always liked Super Paper Mario's 2D to 3D thing and also that it was a platformer with RPG elements, I hope to see one of those return in later games.
Mgs4, mirrors edge, dead rising, Lbp, army of two, crackdown....though I dont really play dead rising much(dont own it) and I dont play crackdown nearly as often now.
Also far cry 2 gets a mention since I can get past alot of the things people couldnt stand about it...Except for instant respawning guards :evil:

Portal for me too. That and Big Bang Mini. Every level had a 100% graphical/audio refresh with there being no resemblance what so ever in art styles between levels. On top of that, each level presented a new gameplay twist that kept it feeling fresh. One of the things that I found most interesting was how they separated the "gun" from the "ship". You could fire from anywhere on screen, but you had to keep track of your ship and make sure it doesn't get hit. This game made so many changes/improvements to the arcade shooter genre that I believe it deserves the title of the best arcade shooter available(or at least one of them). Mirrors edge was crap. It was a crappy shooter, a crappy platformer, and it took like 4 hours to beat. It Sucked.

Not trying to bash your opinion or anything like it, but WTF is so innovative about Legendary??
Halo Wars for creating the first really functional console RTS control scheme (pretty innovative considering the amount of others who have tried, and failed.)
Disgaea 1 for completly expanding and re-creating the SRPG genre.
and
Knights Of The Old Republic, for bringing the Aurora engine to consoles.

Metal Gear Solid 4:Guns of the Patriots
the storyline of that game and the series itself is beyond anything i've seen in a game before, twoards the end of the game I teared up because I had gotten emotionally invested with the characters.
It also has great gameplay, I've played through it 10 times and I haven't been bored once.
Other games I would mention would be: LittleBigPlanet, God of War, BioShock (also for the storytelling), Knights of the Old Republic, and Crysis
