Haven't played many geniunely funny games TBH. Portal would be the main one but that's just such a generic and predictable answer. I feel like I should have something betetr to answer with but I don't think I do :(

There are lots of games that are funny for bad reasons though :P

The Heavy in TF2 is funnier than any character in any other game let alone the other 8 characters

Technically, the first Portal doesn't have dialogue.  Portal 2 has some, I think.

Most of the Paper Mario games have amazing dialogue, my favorite is Paper Mario ATTYD, such a funny dialogue.

Also Portal, for me is between thos 2 games.

Vampire The Masquerade Bloodlines as a Malkavian.

Conkers Bad Fur Day if you can get past the bad voice acting :P

Monkey Island Series and Day of the Tentacle.

This gen probably Portal

mystical ninja goemon N64 , it had some sort of weird japanese humour

Portal series and the Borderlands series are probably the best.

Mass Effect and Dragon Age series also has some good bantering.

To throw in a series that hasn't been mentioned, the WarioWare games are hysterical. In particular, I remember playing Twisted! for the first time, and having a silly grin for the entirety of the time because it was just too funny.

EDIT: Granted, there's little dialogue in WarioWare. *shrugs* No More Heroes has entertaining dialogue (the first one mainly, the second one somewhat).

HK 47's dialog in the KOTOR games is pretty funny.

The Mass Effect series also has it's moments.

Brucie from GTA IV comes to mind as well.

Saints Row the 3rd made me chuckle a few times, especially Zimos.
