I personally enjoyed Mass Effect and Assassin's Creed. Those aren't the best, but I can't think of anything else ATM.

Shadow of the Colossus. It may not be the most deep or complex story but it is one of the most well-told and intriguing stories that I have ever seen.

I quite liked the story in Resistance, can't wait to see what happens to Hale in Resistance 2. And although most people will probably disagree, I quite liked the story for Ninja Gaiden.
