Deus Ex carried a pretty crazy plot twist.
IMO BioShock shouldn't be on there since that the plot twist was exactly like System Shock 2.

Actually the twists are only superficially similar; Bioshock's twist and SS2's twist are quite different upon closer examination, and they were meant to inspire different feelings within the player:

In System Shock 2 you discover that Polito is dead and that you were being manipulated by SHODAN all along. This serves to make the player feel very, very, alone, but it does little to change the actual structure of the game; in fact, the post-twist player motivations remain rather similar to the player's pre-twist motivations... to a point, of course. You realise that you have been serving SHODAN'S will all along, but it doesn't cause a dramatic shift in the story's focus.
In Bioshock you learn that you have manipulated against your will (the superficial similarity), and, unlike the twist in SS2, this completely changes the story's focus, which, at that point, shifts from being about Rapture to being about Jack. The "villain" is killed during this twist, and is replaced with a new villain. I would say that the the new understanding of who the player character is, something savvy players will undoubtedly possess at this point in the story, is the real point of the twist, along with the realisation that Ryan is not the villain of the tale; the manipulation element is only a detail here, and really is not the driving force behind the shift in focus that follows the twist.
Saying "oh, it's the same twist, the player found out that he was being manipulated" is just being lazy, and not examining the details. It isn't even half of the same twist, much less "exactly like" the one in System Shock 2.
