The original WoW cut-scene & the mecha-spider chase in FF7 come to mind. There were some really awesome cut scenes in FF13 as well, the first being one of them, & one towards the end standing out as well.

If you have played all the Metal Gear Solid games you can understand the hatred Snake has for him and all the emotions it brings up. That simple yell tells so much of what has happened in the series.

Such...a hard....question ughgh.... All right not including intros, I would have to say the ending of MGS3 when [spoiler] Snake gets awarded title of Big Boss, and later salutes The Boss' grave. [/spoiler]
i don't want to say its my favorite cutscene because there are so many. but one of my favorites was thesecond to last cutscene on Halo Wars. 3 Spartans and a bad@$$ against a group of Elites= a ton of fun. beautifully animated and just a hot gaming scene...Halo Wars had some beautiful action packed cutscenes. loved the game to.
