Goldeneye. I just have too many fond memories of my friends and I slapping the crap out of each other in that game.
Turok was another fantastic FPS on the 64.
For more modern FPS games, the Resistance games are my favorites from this gen. I don't think I played any FPS's last gen.

Pug-Nasty
Ultimate Doom (just Doom in general but this is my personal fav version)/Duke Nukem 3D/GoldenEye(both the N64 and Wii versions)/Counter-Strike/Halo (Xbox version).
I can't really choose between all of those because the are all brilliant and genre defining in their own way.
He He. I refuse to believe I have a favorite FPS of all time. That denotes no other FPS game will ever come close or surpass it. I've gamed long enough to believe that will never happen until video gaming goes away as a hobby. I prefer to say my favorite FPS so far.

Hmm...that's a tough question. Do you mean is SP wise or MP wise? Or both?
In terms of SP I would say Bioshock 1, in terms of MP I would have to say either COD or Killzone, but Halo is up there to. So I don't really know lol....
1)Battlefield 2- pretty much the best multiplayer fps experience I've ever had. The sheer amount of WTF moments, the awesome feeling of dominating a map with your badass squad, the vehicles, the size of maps, the back and forth of flag captures
Any order after that:
Metroid Prime- Atomspheric, awesome gameplay and puzzles, great graphics at the time, haunting, a huge wealth of backstory and lore found in scans.
FEAR- gunplay was extremely fun, weapons felt powerful, graphic, cool curveballs to the gameplay, really good AI
TF2- again, awesome team- based play. Fun unique classes, tons, TONS of free content, with plenty of game modes, very alive community
STALKER- atmospheric, scary, depressing, challenging, backpack type system, perks. It doesn't rely on scripted events to be frightening which is even better a feat. The world is by itself, a horrifying place to be
Far Cry- Loved the large, open environments, guns felt powerful, Jack was a dudebro, effective stealth elements. Plenty of ways to attack a situation.
probably counter strike. headshots (well, some of the newer version have hitzones that are too big) and weapons are balanced right, so the better team is rewarded. objectives paired with great map design mean that matches never feel the same. being able to shoot through many walls adds a little extra too.
its not perfect. hostage maps lean more in the favor of the defending team. still, it does a lot of basic things right that most competitive shooters dont.
