Definitely hard for me to remember particular levels, but All Ghillied Up was amazing thats for sure.
A recent level (aka mission) from GTA4 which was amazing was Three Leaf Clover. Reminded me of the movie Heat. If you havent seen the movie, rent it.
Also, some amazing boss battles from Ninja Gaiden, DMC and MGS.
The level in the original God of War where you climb your way out of hell. That was nuts.
Ah, and several in Super Paper Mario... it's been so long since I've played that game I cant describe the level really well, but that game was complete gold.
And one more!!!
..in Bully the last mission you complete before you make friends with the nerds. I loved that game man, lol.

I dont think I could choose a particular level, the game is wholly a friggin classic and a half.
Well, it usually gets a lot of hate around here, so I thought I'd give it the respect it deserves.
Sanctuary Fortress in Metroid Prime 2: Echoes. The level is... dazzling, especially if you love cybernetic worlds, and the boss (Quadraxis) is nothing short of spectacular.
Fort Frolic in Bioshock... another dazzling place where all your dreams come true, and when I say all, I mean all! Who doesn't love a radio chat with Mr. Cohen? Oh, and remember Sinclair Spirits? :twisted:
The Stoneship Age of Myst: Ok, this level is not very large, but it is interesting to move about and see how it functions as a home. Just ignore Achenar's room...
The Covenant level from Halo 3: Just so much variety to it that you can enjoy... especially with the Hornet!
Rainbow Ride from Super Mario 64. It has floating rainbow carpets, some strange flaming house of pain, an airship, shifting triangle-square thingies that can fall you to your doom, weird platforms that start to drop as soon as you walk across them, and some other oddly placed panels of land. It's beautiful and I love it! My boring words alone cannot give proper justice to its magnificence, so go play it right now!
Oh, and while technically it's not a dungeon in the game, and therefore not exactly the definition of a level, I thought everything in and around Ikana Canyon in the Legend of Zelda: Majora's Mask, was excellently crafted. The excellent cast of characters (What is with the guy who carries around that iron rod and piercing red stare anyways), the graveyard race against Captain Keeta, the caverns under the graves, the mysterious grotto behind the waterfall, Sakon's Hideout, the Poe house, Ikana Palace, the summoning of the restless undead, the absolutely disturbing music in the canyon... Lets not even forget the excellent dungeon in the area, Stone Tower Temple. With all these things together, it is nothing sort of amazing. Truly my dream area, but once again my words cannot give it enough justice for all its true worth. You have to see it for yourselves...

Probably one of the scariest sections of any video game I have ever played, for me personally that is. There is not even any combat (the first time you play through it you do not know that) but the tension and the poltergeist activity scared the crap out of me.
Even the second time I played through it I still found it unnerving.

Floodgate from Halo 3 (Dunno, the level was just stunning for some reason)

I have a few
Tiny Huge Island from Super Mario 64 it was a challenge to get 100 coins.
Water Temple from The Legend Of Zelda Ocarina Of Time I enjoyed the challenege.
Starlight Zone from Sonic The Hedgehog.
Toy Time Galaxy from Super Mario Galaxy.
Castle in the Sky from Zelda Twilight Princess I thought it was nicely designed.
