The Majora's Mask dungeons were all incredible, and I think they were a big step up from Ocarina of Time's dungeons, which were great, but I found them to be more linear-feeling (the Shadow Temple especially) than the ones in Majora's Mask's dungeons.
My favorite would have to be Stone Tower Temple, because of the unique upside-down theme to it. Just awesome. Great Bay Temple was cool, I like it a lot better than Ocarina of Time's Water Temple. The pumps and currents really through me through a loop. Very difficult. Snowhead Temple built on the ice theme more than anything; the rising pillar was awesome. Woodfall was cool, I like the feel of a place where you can't go in the water. Isn't Majora's Mask just incredible? People really seemed to criticize it just because of the time limit. You still have plenty of time to do what you want to do. Majora's Mask is my favorite to this day; I'll just have to see if Four Swords Adventures, Minish Cap, or Twilight Princess beat it.
Next to The Adventure of Link, Majora's Mask is definitely one of the most underrated zelda games. I admit, I was a bit disappointed that there were only 4 dungeons, but other than that, I enjoyed every minute of my adventure in Termina. And unlocking Fierce Deity Link is just icing on the cake.
But enough praise, lets get back to the question at hand. I'd have to say my favorite dungeon in Majora's Mask would be the Stone Tower Temple. Even though, in my opinon, the Great Bay Temple was harder, I had the most fun combatting my way through the Stone Tower Temple. And I just absolutely loved the music to the Inverted Stone Tower Temple.

A lot of people think Majora's Mask is a smaller game because of the number of dungeons in it, but the actual size of the game is not that far off from Ocarina of Time. Consider this: Majora's Mask, although it has a lot fewer dungeons than Ocarina of Time, you have to do a lot more stuff in-between the dungeons to get to them. There are also a lot more things on the side to do. The people of Termina have schedules, and you can help them with their problems. Don't forget the difficulty of the game, either, it counts for a lot.
Thinking about it now, Majora's Mask's dungeons are the hardest of the 3-D bunch. I'm slightly ashamed to admit this, but the Snowhead Temple confused me so much, I had to use....a....a.....a Guide! <cowers>
Anywho, my favourite is probably the Zora/Water one. Can't remember it's name. The one where you mooch a lift off the tortoise. That guy's a legend.
I think I'm gonna start Majora's Mask again! Thanks to whoever reminded me with this thread.
