I blew it up, couldn't stand it having it on my mind so I restarted It does screw over a few quests and makes the game a bit harder. So I started all over.

How does it make it harder, and how many quests do you lose because i made this same choice and im around the same point. I just finished following his footsteps.
I have played through a few times and it only realy depends on what your goal with the game is if your trying to play through with good karma and beat all the quests then restart if your goal is to play through it quickly and beat in the least amount of time you can then countinue on because the loss of megaton is only inconvienent due to loss of quests

Don't forget that you can recruit Jericho as a follower if you have bad karma. He's not the strongest of the recruitable followers but he has his own weapon and can help carry your stuff. That can be a big help at the start of the game. Just make sure to talk to him first if you decide to blow up Megaton again.
