I think the shooting just has to feel good and satisfying. Which means that the guns have to sound good. The hit detection needs to be good. It shouldn't take a million shots to kill somebody. The sights need to be accurate. Etc.
That doesn't make a game good by itself, butI think its the most crucial element in having a top-line shooter.
Great gameplay that continues to be different the further you progress, intense storyline that just keeps pulling you in and of course has to have a grea online community and just be memorable in everyway.
That the combat situations in which the game involves you are consistently challenging, dynamic, and rewarding. Halo: Combat Evolved did this really well, continually introducing new enemies, weapons, and combat elements, which with rare exception (the Library level) insured the game never got stale. Good stories, great artistic presentaton (graphics, sound, voice acting), and sympathetic characters are all great, but I think, bottom line, shooters are about the gunplay.
For me it's smooth controls. i know most shooters now use either the Halo format or the CoD format, but there are some shooters out there that are so unresponsive and it can get really frustrating when you feel like you dies because the controls suck, not because you did anything wrong.
Enemy reactions when they get shot, enemy AI, physics, satisfying kills. Story is the least of my concernswhen playinga FPS. I just wanna have fun killing guys.
