Square-Enix is one of my favorites.
I have a lot much more favorites though.

Square gave me good memories of their games....
EA gobbles up companies, they are bad evil guys.
the gaming company I always respected was Bullfrog. Games like, Syndicate, Magic Carpet, Populous, Dungeon Keeper, Theme Hospital etc.
Of course EA disbanded them once they bought them out... Lionhead is the closest thing since Bullfrog, and they have sorta failed at hitting the mark so far.
Personally I'd have to go with: Bioware, Square and Konami (MGS franchise and ZoE).
Notable mentions:
Bethseda (for their brilliant work on the ES series, particularly Oblivion)
Team Ninja (DoA and Ninja Gaiden)
Nintendo. Since I got my NES they've consistently made amazing first party games. The Wii might be full of shovelware, but the first party games are well worth having the console alone.
Konami, Ubisoft, Techmo... because i feel they are loyal to their fans unlike capcomtotaldjhow is capcom not loyal?
Bungie because they spend so much time and put so much love and dedication into their games its borderline crazy. Halo 3 was incredible and Halo 1 was my reason for having an xbox. So many good memories from Halo 1.
Infinity Ward. Call of Duty 2 and Call of Duty 4 are both incredible.
Namco for all the Soul Calibur games
Squaresoft for Final Fantasy games. Well, 2-9 at least.
Konami for Metal Gear Solid franchise
