Pants-less Marines
Enter Hold 1 or 2 on the ship (right after the first boss fight...the Hold rooms are where the Marines are listening to the Commander give his speech). Once inside of either one of the first 2 Hold rooms, creep past the Marines, and look back at them from the north end of the room, so you can see their faces. In each Hold room (or at least one of them), you should spot a few Marines without any pants on (don't worry, they still have some white boxer shorts, though).
Not really a trick, but a cool Easter Egg nonetheless. =)Contributed by: Nemesis

Getting Caught By Ocelot
Immediately after you talk to Ames, you're supposed reequip the AK before Ocelot can get close enough to you. You're given more than enough time to do this. But if you intentionally don't do it and try something else, Ocelot will have unique reactions before triggering a Game Over. If you let the timer run out, he'll demand to know what happened to your weapon. If you try walking away, he'll ask where you're going. If you take off your disguise and let Ocelot get close enough, he'll demand to know what your name is. Lastly, if you point a gun at Ocelot, he'll stop walking and exclaim, "What the Hell?!"

Jennifer Codecs
When you go into the hostage room, look for a female hostage named Jennifer. If you tranquilize or interact with her in different ways, her legs will change positions so you can see up her skirt while in first person mode. If you do this, try calling the Colonel. Both he and Rose will be very upset with you. If you use the digital camera to take a picture of Jennifer while in that state and call Rose, she'll be absolutely furious with you. The Colonel will even give you a stern lecture, but quietly advise you not to throw away the photo.

Door To Arsenal Gear
When you first get to the Computer Room in the Shell 1 Core, stand where Emma's parrot is. If you look through the window in front of you, you can see out into the hallway, specifically a locked door on the outer wall. Go to that door and enter first person mode. If you look closely, you'll see a symbol for Arsenal Gear, along with the warning, "Keep Out. Authorized Personnel Only." Try calling the Colonel, and it'll trigger a unique Codec in which he claims not to know anything. Rose will also state that they have no information on it. The Colonel will explain that they have no way to open the door, and that you should just continue the mission. This is foreshadowing a later twist, as it's the same spot where you'll return later to access Arsenal Gear.

Stillman's Body Codec
When you reach Stillman's body in the flooded area, don't go into the next room after the cutscene. Instead, stop and adjust the camera so you can look at the body. When you do that, try calling Snake. It'll trigger a unique Codec in which Raiden comments that Stillman was waiting for him.

-
See Emma Early
After the Vamp fight, go into the next flooded section. When you reach an air pocket, enter first person view and look around. One of the air pockets has a window that lets you look directly into the locker room where Emma is located, and shows Emma sitting on the floor. This will also trigger a unique Codec in which Raiden reports that he's found Emma. If you stare at Emma for several seconds, Rose will eventually call you and act jealous.

-
Emma And Pentazemin
If you're having trouble with the section where you swim with Emma, try taking some Pentazemin. Not only does this slow down Raiden's heartbeat, but it also slows down he depletion of Emma's O2 Gauge. This is because Raiden advised Emma to focus on his heartbeat before they dived.

Emma's Codec Reactions
When you're escorting Emma, try interacting with her in various ways, and then immediately call her via Codec. If you put her in a chokehold, she'll gasp for air. If you keep hitting her, she'll get angrier every time you talk to her. Otacon will be angry as well. If you knock her unconscious, the Colonel will advise you to drag her around just like an enemy's body, and Rose will ask what's up with you. Try knocking Emma down, crawl on top of her body, and then call her. Emma will be absolutely furious with you, and will get angrier each time you do it. If you tranquilize her, she'll say a few lines in her sleep, including calling to Hal. If you kill her, it will trigger a Game Over, with the other characters yelling at you.

Sea Lice Explosions

-
Restroom Codecs
When you get to the restrooms in Strut C, don't call Stillman yet. Instead, go into the men's restroom, walk to a urinal, enter first person view, and call the Colonel. This will trigger an awkward codec call with him and Rose. Next, go to the women's restroom. If you call the Colonel while in one of the stalls, they'll be annoyed. If you call them while standing outside of the stalls, they'll react with confusion and disgust. If you call Plisken in there after talking to Stillman, he'll encourage you to keep going. If you keep contacting Rose repeatedly while in there, she may say she'll refuse to save your data. If you call the Colonel with a book equipped inside one of the women's stalls, both he and Rose will yell at Raiden.
This actually leads to another Easter Egg much later in the game. If you do all of these hidden codecs, it'll trigger a secret codec that only randomly appears during the Arsenal Tengu section. The Colonel will say that he can't believe, "that someone who has committed all those twisted acts in the woman's bathroom would make it this far... this is the end of the world."Contributed by: discoinferno84

Terrorizing The President
When you find President Johnson's location, go into the lobby or hallway that adjoin the room he's in. If you knock on the wall, he'll ask who's there. If you knock several times, he'll get annoyed. If you blow up some C4 on the wall, he'll yell at you to stop.

Snake's Cardboard Box
After you meet Stillman, immediately go to the CD Connecting Bridge. Snake can be seen using his iconic Cardboard Box to sneak towards Strut D. If you shoot him, he'll make a run for hit while still being covered by the box. This will also trigger a funny codec you call Snake immediately afterward. If you call him after shooting his box and then equipping your own, Snake will have some additional comments. You can also contact the Colonel and Rose for a couple of extra codecs.

Ocelot In The Tanker
When you finally reach Metal Gear RAY in the Tanker, use the crawlspaces under the floor to make your way underneath RAY, and then crawl to the right wall. You'll find another crawlspace that leads to a ladder and platform overlooking RAY. When you get up there, look down carefully at the platform RAY is standing on. You'll see Ocelot standing near one of RAY's limbs. His face will be partially obscured, but his coat and cowboy boots are instantly recognizable. If you take a picture of Ocelot and send it to Otacon, the latter will be creeped out and worried that he'll get possessed.

Otacon's Extra Photo Reactions
In the Tanker section of the game, you're tasked with taking photos of Metal Gear RAY and sending them to Otacon. However, there are several additional photos you can take that will trigger extra reactions from him. If you take photos of any of the female posters or Olga's intimate areas, he'll blush and say he'll make a backup of them. If you take photos of the male poster or the Vulcan Raven toy, he'll comment on Snake's sexuality. If you take a photo of the posters near the infrared sensors, he'll laugh and say he'll make a backup.
This works for a few of the major characters as well. If you take a regular photo of Olga, he'll say how weird it is that you did that just after fighting her. If you keep the photo of Sergei Gurlukovich on the memory card, he'll be surprised he's involved. You can also take up to three photos of Scott Dolph; Otacon he'll get increasingly annoyed each time, and will flat-out tell you to stop sending them after the third one.Contributed by: discoinferno84

Pentazemin Placebo
In the Tanker Chapter, find the Pentazemin and call Otacon. He'll explain what it does, and claim that it also cures seasickness. Take the Pentazemin and call him back, and Otacon will mention the placebo effect, and mock Snake for being naive. This triggers a hidden codec in the Plant Chapter. When you acquire the Pentazemin as Raiden, call Snake. He'll give the same overview that Otacon did, but will go out of his way to mention that it doesn't cure seasickness, and say, "sometimes faith can overcome medical science," much to Raiden's confusion.

Gurlukovich Soldiers In The Holds

Parrot Interactions
There's more you can do with Emma's parrot aside from trying to shoot it. If you spray it with the Coolant, it'll say, "This sucks!" If you use the Directional Microphone on it several times, it'll eventually start mimicking Raiden's, "You must be Ames" line.

Extra Books
As you get off the elevator and approach the Computer Room in the Shell 1 Core, stay in disguise and have a look through the window near Emma's parrot. You'll see two guards talking and gesturing about something funny, but won't hear them. Go into the Computer Room and listen to Emma's parrot; it'll have listened to the conversation and say, "Top of locker." Exit the Computer Room and go to the row of lockers on the southwest wall. There will be an unreachable book on top of the last locker. If you punch the locker enough times, several books will fall down and can be added to your inventory.

Snake's Oil Fence Interactions
During the Strut L Oil Fence section, take the time to interact with Snake in different ways. If you shoot him with the regular sniper rifle, he'll get angry and shoot Raiden. If you shoot him with a the tranq sniper rifle, he'll fall asleep, and you can call him via Codec for the sleep talking easter egg. If you point the Directional Microphone at Snake, he'll eventually start commenting on Emma's looks, and muses if he needs to ask for Otacon's permission before asking her out.

Jack And Rose's Explosive Argument
At the end of the Fatman boss fight, you're tasked with finding a hidden bomb before the time limit runs out. If you keep calling your team for advice and time is almost up, Rose will eventually suggest that the bomb is under Fatman's body. Raiden thinks that's wrong, and they actually start arguing over it. After that Codec is over, disarm the bomb (which is indeed under Fatman's body), and immediately call Rose to save the game. She'll act smug, and Raiden will admit that she was right.

Wetworks
When you're sneaking through the Strut L Perimeter, be extra careful not to be spotted. If you get through there with no alerts, a guard will take a break and relieve himself from atop the roof. The stream will fall directly in Raiden's path. When he's getting drenched under it, call the Colonel. He'll joke that "sneaking missions are called wetworks for a reason." Rose will reassure Raiden, but tells him that he'll need to shower as soon as he gets back.

Fatman's Manicures
In an optional Codec, Pliskin will talk about how vain Fatman is, mentioning that he gets manicures. However, this is not just some offhand remark; once you've taken out Fatman, equip the Binoculars and zoom in to look at his hands. You'll find that his hands are indeed manicured, complete with pink nail polish.

-
Stillman's Assessments
Stillman has multiple hidden Codecs, but they will only trigger depending on Raiden's performance during the bomb disposal section of the game. The criteria are how fast you defuse the bombs (slow, average, fast, very and very fast), if you get several alerts, if you kill several enemies, if you eat too many Rations, and if you did anything perverted in the bathrooms. He does only one comment at a time. As such, it's impossible to hear all of Stillman's assessments in one playthrough unless you reload your save.

-
Fatman's Shenanigans
During Fatman's boss fight on lower difficulty settings, only attack him occasionally. If you leave him alone long enough, he'll try skating backwards in a circle, only to fall on his face and be temporarily stunned. This is a great opportunity to shoot him. Alternatively, he'll stand still and let seagulls perch on him. If that goes on long enough, one of the seagulls will peck him on the head, even inflicting a tiny bit of damage.

Poster Interactions
Throughout the game, you'll find posters of pin-up models inside lockers that you can interact with in various ways. Hide inside one of these lockers, get the poster to eye level, and hold down the First Person View button; Snake/Raiden will kiss the poster, complete with a sound effect. When you're standing outside of an open locker in the Tanker, look at the poster in First Person View and call Otacon; he'll tell Snake to focus on the mission, and Snake will have a unique facial expression. Also in the Tanker, press Snake's back up against an open locker door and start knocking on the poster as you would a regular wall. There will be different results depending on where you knock. Knocking on a model's head or chest will cause a bouncing sound effect. But if you carefully position Snake's hand and knock on a model's panties, it will instantly trigger an alert if there are any conscious guards nearby. So make sure to kill or tranq any guards before trying that last trick.

C4 On Guards
If you've got some spare C4 and are confident in your sneaking skills, carefully try to get up close behind a guard and set the C4. If done correctly, the C4 will attach to the guard's back without him noticing. This basically turns the guard into a walking explosive that you can remotely detonate as long as you stay in the same area.

Presidential Backflip
This only works on Easy difficulty. When you fire a Nikita missile to take out the electric floor, try aiming near the President without actually hitting him. If done correctly, there is a chance that he'll do a unique backflip maneuver to dodge it.

Walking Underwater
This is a completely unnecessary hidden feature and not even mentioned in the swimming tutorial Codec, but it is possible to walk underwater in Shell 2. When you dive underwater, get as close as you can to the floor and press the Crouch/Crawl Button. Raiden will stand on the floor and walk underwater. His movements will be limited to slow stomps, giving you an easier pacing to explore, but making it impractical when you're low on air. It will even work when Emma is holding on to Raiden. Press the Punch Button to revert to swimming. Note that you can't climb up stairs out of the water while walking; you have to swim to the top of the stairs to trigger the room transition.

Vamp's Oxygen
When Vamp dives into the water during the boss fight, equip the grenade launcher and fire a couple of grenades into the central pool. Chances are, he'll get hit by one. Not only does this damage him a little, but it also forces him to come up for air and leave himself vulnerable sooner. You can also use the Stinger.

Easier Swimming Navigation
It can be easy to get lost and frustrated in the swimming section. However, there is a simple trick to help with that. Whenever you reach an air pocket, go into first person view. If you have the Soliton Radar active, it will show the direction you're looking in relation to the rest of the map. This will help prevent you from blindly diving back into a hallway and going in circles.

Snake's Hidden Thoughts About The Patriots
This only works on New Game Plus. Early on in the Tanker mission, keep calling Otacon until he talks about trying to find out how the new Metal Gear is being funded, and that his investigations keep coming back to a name: The Patriots. If you press the R1 Button when The Patriots are mentioned, you'll hear Snake's hidden thought on them. Depending on how much pressure you use to press the button, Snake will either mutter, exclaim, or scream, "LA-LI-LU-LE-LO!" This is the only point in the game where you can hear it. But since it happens near the beginning, it's easy to restart and try again.

If you know where Fatman's bombs are, you can actually interact with the ones in Struts B, C, and F before you get the Sensor and Coolant. If you shoot them, you'll trigger a non-standard Game Over. AK Suppressor
After the Harrier battle, the Shell 1-2 Connecting Bridge is destroyed. The normal method to get across is to drop and walk on the pipe on the side. However, there is a more direct, riskier method that pays off with an excellent item. Go up the curved section of the bridge wreckage at a slight angle, so Raiden veers to the left as he goes higher. Do a cartwheel off the left tip of the curved section. If done properly, Raiden will cartwheel over the chasm and land on the other end of the broken bridge. Walk forward to the section that's on fire, then use the Coolant to put it out. You'll find a hidden AK Suppressor, which silences your assault rifle.

Hurting Hostages

Big Shell Door Game Name
When you start the Big Shell portion of the game, go to the very first door you're supposed to open. But instead of opening it, get as close as possible and look at it in either First Person View or with the Scope. You'll find some blurry text that reads "Metal Gear 2 Guns of the Patriots." Note that this is only in the HD releases of the game.

Alternate Stillman Dialogue
When you get to the bomb disposal part of the Big Shell, make sure to save the bomb in Strut C for last. Once you only have that one left, retrieve Sensor B from the pantry in Strut C first. Normally, picking up Sensor B will trigger a mandatory Codec call and an important story scene. But since you haven't frozen the Strut C bomb yet, it won't trigger until you've done that. Stillman's dialogue will be altered to have him acknowledge that you picked up Sensor B.
