Lincoln's Distress Signal
The first time you are on the Atlantis, head forward from your ship. Climb up the ladder and head to the left, then turn around. Walk down the hallway until you see a panel on the floor which can be opened. Inside you will see a small animal called a ''Seagoat''. ''Talk'' to it with the Use key and answer it's questions in the following order:
(1) Spam
(3) Spam
(2) Spam
(3) Humbug
The Seagoat will then disappear and the text ''Lincoln is pleased'' will appear. Head down to the briefing room and talk to Aida to begin the briefing. When she shows you the distress signal she received, it will show Abraham Lincoln's face instead of the usual marine, and say ''Lincoln A'' in the corner of the message.Contributed by: Turtle500

Hidden Message
Go inside of Isaak's work area. Behind where Isaak stands to brief you on your weapons is a wall; follow the wall left until it ends. You'll be looking at a corner of the room and a desktop (which will hold several artifacts later in the game). Turn around and crouch; nearby on your right is a rectangular piece of machinery on the floor. Look closely at it near the top to see a hidden message!

Hell - skip outdoor section
When you land on Hell, instead of traversing around the map to get to the bridge, it's possible to bypass this entire section and shortcut straight to the bridge itself. From where Dalton lands, the bridge is immediately to the left, obstructed by a small hill. You can't run or jump up this hill, but it's possible to "dodge" up over the virtual barrier and then slide down the hill. This also means that you approach the dog mini-boss with more ammo than you would have otherwise have done running round the entire map.

Hell - hidden developer photo
Whilst climbing the interior of Hell, you'll come across a room with a dead scientist and two ammo pickups in front of you. To the left are some crates and a shield pickup. You can mantle over the middle crate and crouch to see a photo of (assumedly) one of the developers, in typical early 2000s clothing.

Severnaya - Lincoln is watching
When you get the sniper rifle, look up at the dam and zoom into the aerials on the right-hand tower. The top of the middle tower, with the flashing light, has Lincoln's portrait spinning around.

Acheron - Lincoln is still watching
It's possible to jump onto the top of the structure surrounding the smoke pit (the same structure with the turret and where you find the radio to bring up the dig site basket). If you head towards where the yellow crane and health/shield machines are, and turn around to watch the smoke, you'll see Lincoln's face appear (with an accompanying laugh) after a few moments.
