I have the same problems only more complicated.

Far Cry 2 runs smooth with everything on MAX for the first 5 minutes but then when i hop into the vechile and start exploring the African continent the game becomes no longer playable.
then it starts comeing back to life and lags again, ON AND OFF.

Dont tell me its my graphic card because on idle it runs at 50 degrees and after the game it runs 65-70 which is perfectly normal for a 9800 GX, I am thinking its my CPU on idle it runs at 35-40 degrees and after 10 mins in Far Cry 2 it jumps to 60 degrees.
I know the Qc6600 is the first quad core Intel made and I know its unstable however I was thinking of buying an after market cpu cooler (Asus Silent Square Evo) to see the difference.

My Specs are:

Asus Striker II Formula
MSI 9800 GX 2 1GB
Quad Core Q6600 @ stock 2.4 Ghz
Case: Antec 900
800 w Acbel Power Supply
1 500 GB HD
2 x DVD-RW

Note: antec has 2 front air Intake 80 mm fans, 1 rear 80 mm exaust fan, 1 top 200 mm air exaust and the power supply 80 mm.

I am not sure, I'm going through the same problems, however I tried Uni-stalling all the previous drivers by going to:
Control Panel - Device Manager - DVD/CD Rom Drives - "Your DVD DRIVE" - Properties - Driver - Uni-stall.

Restart your PC for the changes to take effect, once you PC is logged on again using XP/VISTA it should start searching and installing the recommended drivers for your DRIVE.

If this does not work try downloading the new drivers from your manufacturers site.

This hasn't helped me but then again our problems are the same but slightly differ: I can ran Crysis, Call of Duty 4, Brothers in Arms etc, so why should FAR CRY 2 be any different.

I insert the CD the spindle works and you can hear a clicking noise inside the drive but nothing, and if I open My Computer - "Right Click "OPEN/EXPLORE" the Drive would automatically EJECT and Vista would display "Please insert a disk".

NOTE:
The drive can't be the problem neither can the FAR CRY 2 CD, all other games work and this is my second copy of FAR CRY 2.
