I think she is the Master sword. She looks like all of the hidden fairies in Windwaker, maybe they are all apart of the master sword? Maybe the "queen" is the main spirit, but to protect the swords TRUE power, she had to divide her spirit and separate it, so that it would not fall into the wrong hands. But that evil returns, Link must find all of the fairies scattereted around the world, and bring them to the queen fairy to combine and give the mastersword its TRUE power. hmm. Maybe there are fairies at all the temples, or those fairies are the sages that gave themselves to protect the land? All very speculative and interesting. I am dying to know what it really means.
Of course, Link always has a talking companion. The boat, Midna, etc. Maybe the womans spirit speaks to Link, helping him throughout the game, and eventually she is turned back into a beautiful woman. Happily ever after. =]
