Bioshock, Deus Ex and Manhunt, all pretty dark yeah. And it may sound obvious, but The Darkness was also really dark toned. Especially some scenes in the story and the Hell sections.
Shadow of the Colossus. That one just turned me silent, I could only think of the journey and the troubles I had to face...
All Sam & Max related games and No More Heroes come to mind. EDIT: MadWorld. Those commentators kept cracking me up throughout the entire game.
