got them all now, but i have no idea what shops i am missing that i have bought. That's a feature they should have had in the game. Now i have to ride around buying the last few shops i haven't gotten

Closed down shops are transparent small dark grey while shops you already bought are bright white/grey and larger.

Buy the stores. Burn the Borgia towers in those new areas and renovate those shops to help make more money. Furthermore, level up the member of the brotherhood to send them on a mission that offers a higher payout. Also, find treasure chest and pickpocket the nobles.

Further in the story, you can hire a group of thieves and just runs around the city. The thieves will automatically pickpocketing citizens of rome for you. lol Catching the borgia messenger will earn you money too.
